But just because active hostilities may have ceased doesn't mean that the States had been fully reintegrated into the Union. There are two sides of the coin - ending the insurrection and establishing the peace. The first was up to the President, the second was up to Congress.

I'd suggest the military question is entirely different from the political question.

Exactly. Actions have consequences. Reconstruction was the consequence of seceding from the Union and engaging in a rebellion. If they had just joined the rest of the civilized world and abandoned slavery as an institution, there would have been no need for the Civil War and everything that followed.
