Were those ships named after people who were dishonerably discharged?
were they? who had a dishonorable discharge? milk didn't, as 2 seconds of googling would show.

Not every Naval vessel is named in honor of Presidents, MOH recipients, famous battles, etc..

Milk was a crusader for gay rights/acceptance when being an openly gay public figure was dangerous all in itself. During his brief tenure in office, before being assassinated, he sponsored a bill banning discrimination based on sexual orientation in public accommodations, housing, and employment that was signed into law.
Being a crusader for gay rights is not a reason for military honors. Honor him in some other way.

Naming military after individuals is reserved for significant military deeds or be becoming commander in chief, not for civilian notoriety.

You can honor someone in any way for any reason. Show me the law saying that you can't name a navy ship after a gay politician. It doesn't exist.
