To me, that quote from Adams and the wording of the treaty are saying two different things and are not contradictory at all.
In the quote he says, in effect, that our government is designed to be used by people who have morals and religious values...but it doesn't define what those morals or religious values might be and doesn't single out any particular religion as paramount.
The statement in the treaty simply declares that our Constitution is not based on the Christian religion and that the US has not...and will not...go to war with any country for religious reasons.
